From Jon Taylor:

integration between 1000 and 2000 set with include partial bins does not have the same output as rebin with params 1000,1000,2000. channels with zero counts are not assigned bin boundaries in the former whereas with rebin they are.--

In fact, the issue is not if there are zero counts, but if the bin range is outside the range requested (in Jon's case if they're all zero after a convert units on a spectrum without a detector attached).

(In [7603]) Make sure all bin boundaries are correctly (i.e. identically) set when partial bins option is used. Also officially designate Integration algorithm as no longer simple. Re #1951.

Integration with partial bins has same output as rebin now.
