From Tom Griffin:

Sarah Callaghan pointed out that the titles for each version were the same and suggested adding the version number.

I think this is a good idea.

To test:

I reran the script for all current versions of the DOI, so the metadata should be updated by tomorrow. See ​http://search.datacite.org/ui?&q=mantid to check that the DOI's have titles of the form

Mantid[ version]: Manipulation and Analysis Toolkit for Instrument Data.

where [ version] is an empty string in the case of the main DOI.
