In ISIS SANS runs the transmitted fraction is calculated from the number of neutrons reaching the a post-sample monitor (normally detector ID = spectrum = 3) and the pre-sample (normaliation) monitor (normally 2).
The pre-sample monitor is specified in the user file with MON/TRANS/SPECTRUM=? and should be overriden by a new control in the monitors section of the Analysis Details tab of the SANS GUI.
So loading the user file will fill the box in the analysis details tab but the, possibly edited, value in the box will be used in a run. It must work as documented in http://www.mantidproject.org/Using_the_SANS_GUI

To set it worksforme:
- Open SANS ISIS - select SANS2D
- Select mask: systemtests/Data/SANS2D/MaskSANS2DReductionGUI.txt
- Open Reduction Settings, check that Incident Monitors for transmission is 1 and interpolate is checked.
- Find this entry inside the mask file: MON/TRANS/SPECTRUM=1/INTERPOLATE
- Change this entry to: MON/TRANS/SPECTRUM=2/INTERPOLATE
- Reload mask
- Check that gui changed accordingly.
What is necessary is just to update the wiki.

Following the instructions in comment:14 I was able to modify the value of MON/TRANS/SPECTRUM in the file and see the result on the GUI. I was also able to specify other transmission values from within the GUI.
The related SANS documentation needs to be updated. This should be addressed in a separate ticket as the current documentation is quite outdated.
