Antonio mentioned this in person then described it again in an email.

Hello,
 
If I take a workspace with 2 spectra do a “splinebackground” in each, generating 2 
individual workspaces with one spectra each, the conjoin workspace has the 
second conjoined spectra (the one that disappears) all zeros.
 
This does not happen if each single spectra workspace is generated by “SumSpectra”
 
The script I am using to generate the workspaces, before SplineBackground is 
in /SNS/SNAP/IPTS-8561/shared/ process_data_new.py, set runs = [12278]
 
And then try to smooth background on each of the spectra in the workspace 
SNAP_12278_14 and then conjoin workspace.
